Thanks to the nice folks at OrcsWeb (and the helpful forums at Telligent) the file uploading problem has been fixed, so I'm uploading the samples as Zip files again.
Basically the problem involved IIS compression and the CommunityServer custom handler for files. We turned off IIS compression and the problem went away.
